Molecular Pathology for Surgical Pathologists community of interest

An introduction to molecular pathology for surgical pathologists
In summer 2025, we ran a mini educational series to cover the basics of molecular pathology for practicing pathologists.
The learning objectives are to:
- understand clinical molecular reports
- integrate molecular results into their surgical pathology interpretations
- map the workflow in molecular pathology from specimen handling through sequencing, bioinformatics, interpretation and reporting
- select the most suitable molecular assay for a given clinical question
- understand common preanalytical factors that can impact molecular testing.

All sessions are run by Dr. Elan Hahn and Dr. Yael Fisher.
Session 1: Introduction, July 15, 2025
Learn how to define key terms in molecular pathology and write genomic and protein-level changes using correct HGVS syntax.
Session 2: Sequencing techniques and laboratory workflow, July 22, 2025
Learn how to compare different methods used in molecular pathology, including their limitations and applications; identify, prevent, and troubleshoot preanalytical factors that can compromise sequencing quality; outline the laboratory workflow of next-generation sequencing; and describe the differences between commercial and custom-made NGS panels.
Session 3: Bioinformatics, July 29, 2025
Learn how to recognize the different types of output files and describe their purpose; summarise the bioinformatic pipeline; utilize Integrative Genomics Viewer (IGV) to visualize and verify variants; and understand the rationale behind using tier-based variant classification schemes.
Session 4: Interpretation, August 5, 2025
Learn how to classify common somatic variants by oncogenicity and actionability schemes; navigate and utilize publicly available databases for understanding somatic variant classification; and request molecular tests according to the CCO coverage and requirements.
